The Bioinformatics Application in Detecting Germline and Somatic Variants towards Breast Cancer using Next Generation Sequencing

چکیده

Breast cancer is the type of with most and highest cases causing mortality in Indonesia, so an effective treatment required to reduce incidence rate due breasts. Most breast patients are diagnosed at advanced stage used limited risk death becomes higher. Along development human genome sequencing technology, genetic examination considered as that can be for early prevention management personally. Based on target variants detected, divided into two, namely germline somatic variants. Germline variant intended predict which preventive measure, while diagnosis therapy. NGS technology able detect both types a number genes associated several samples effectively quickly. However, data generated from very large complex, role bioinformatics analyzing interpreting data. By utilizing pipelines tools, analysis carried out accurately results examinations step treat cancer.

PeSV-Fisher: Identification of Somatic and Non-Somatic Structural Variants Using Next Generation Sequencing Data

UNLABELLED Next-generation sequencing technologies expedited research to develop efficient computational tools for the identification of structural variants (SVs) and their use to study human diseases. As deeper data is obtained, the existence of higher complexity SVs in some genomes becomes more evident, but the detection and definition of most of these complex rearrangements is still in its i...

Next Generation Sequencing and its Application in the Study of Microbiome in Plant Diseases Suppressive Soils

Progress in next-generation sequencing has played a significant role in ecological studies of microbial populations. These advances have led to a rapid evaluation in metagenomics studies (analysis of DNA of microbial communities without the need to culture). Many statistical and computational tools and metagenomics databases have led to the discovery of huge amounts of data. In this research, i...

Analysis of 'Fuji' apple somatic variants from next-generation sequencing.

The domesticated apple (Malus x domestica Borkh.) is a major fruit crop of temperate regions of the world. 'Fuji' apple (Ralls Genet x Delicious), a famous apple cultivar in Korea, has been very popular since its promotion in Japan in 1958. 'Fuji' and its bud mutant cultivars possess variable levels of genetic diversity. Nonetheless, the phenotypes of each group, which are classified into the b...

Germline and somatic mutations in homologous recombination genes among Chinese ovarian cancer patients detected using next-generation sequencing

OBJECTIVE To define genetic profiling of homologous recombination (HR) deficiency in Chinese ovarian cancer patients. METHODS we have applied next-generation sequencing to detect deleterious mutations through all exons in 31 core HR genes. Paired whole blood and frozen tumor samples from 50 Chinese women diagnosed with epithelial ovarian carcinomas were tested to identify both germline and so...

BRCA somatic and germline mutation detection in paraffin embedded ovarian cancers by next-generation sequencing.

BRCA mutated ovarian cancers respond better to platinum-based therapy and to the recently approved PARP-inhibitors. There is the need for efficient and timely methods to detect both somatic and germline mutations using formalin-fixed paraffin-embedded (FFPE) tissues and commercially available technology. We used a commercial kit exploring all exons and 50bp exon-intron junctions of BRCA1 and BR...
